Message The Engine should be able to run with NO O2 sensors, just using TPS,RPM & MAF for fueling choices. The Mid Pipes will be necessary to get full closed loop running.
When you pull the MAF sensor, the ECU will only have TPS and RPM to make it run.. But in your case it runs better.... this tells me that something it's 'Overdoing to let it run' is what your engine needs..
Thoughts.. As mentioned, fueling might not be right, and overfueling might be what it needs to run?.. OR.. is it likely the MAF removal forces Ignition to closer to TDC, and you Engine is not Timed Properly by way of the CAS?..

Check your Ignition Timing with a Lite..

Are the Injectors Stock?.. you are saying the Fuel Rail was changed.. to what?..
