align properly to the EGR tubes - Ph 1 vs. Ph 2. The angle difference is enough that you can't simply bolt up the existing EGR tubes to the newer plenum. If you've bypassed the EGR, then disregard. Otherwise, the easiest thing to do is swap over the EGR tubes. I had one instance where the holes on the flange were elongated and then the flange was forced (twisted) to fit, but the gasket coverage was a bit iffy. And as you noted, the bridge by injector #1 was changed to clear the newer injectors/connectors. Last difference: threaded lugs to mount the throttle spring covers (from J30's).
