is to disconnect the coil pack on that cylinder, it should (nearly) silence the rod knock if it is coming from that cylinder. If your head gasket is bad you would definitely need machining and oversized gaskets. If you are pulling it off you should have a shop check it while its apart. Decking is cheap (around the $50 range) and gaskets are reasonable. Wouldn't hurt to do both sides As long as the heads are the same casting you can use them in place of each other (that being, between your old engine and new engine, not PS and DS)
