Subject Protective boot for what purpose? Cause for Concern?

Message This is at the end of what I believe is the steering column? And the second picture is of the column itself, it looks like a protective boot got torn off, and it happened recently judging by how clean it is where it used to be. Anyway, is this important? What exactly was it protecting? Cause for concern?

I recently had a shop install a new tranny and do an EGR delete, the guy doing the work has much ttZ experience, owned two heavily modified ones himself, but I think he may be getting sloppy. The tranny was leaking oil all over the place in my garage so I pulled the fill plug with the car level on jack stands and at least a quart, maybe two came pouring out! And there were a few bolts missing. One is pictured below, it attaches a bracket that in turn bolts to the transmission. The other was minor but still... I would expect a shop to at least do what I do, put all the fasteners in a coffee can,and if when you finish you have some left over... well you shouldn't have any left over!

I'm now suspecting that maybe the protective boot somehow got torn while they were taking the tranny in or out or doing the EGR delete. Thoughts?
