Message the plenum. How do you plan to cap the fitting at the exhaust manifold? Save yourself the frustration and drop the transmission La-Z-Link. Here's a link from the tech page: "Supposedly replacement can be accomplished with the engine in the car. We did it...while the engine was out of the chassis getting the turbos replaced. It was still difficult this way."

One more and then the rest is up to you to research: EGR removal with the plenum off.

I think you should reconsider your plan of attack and plan to drop the transmission at the very least. The fact that you have an NA may make things a little easier but not by a significant margin IMO.

The AIV is much more straight forward. Purchase the AIV plugs from member Bernie (NoVA). Next, follow this procedure: AIV removal write up
