Message IMO all of that 3" exhaust is going to waste (will provide very little benefit) if you still have the stock precats on. It's no surprise it wont bolt up to stock components, it's about an inch larger in diameter.

As for bolting everything together with no exhaust leaks: I use composite exhaust gaskets and dress them on both sides with high temp rtv, I loosely bolt the whole system up then I come back through and tighten every bolt from the front of the car to the back. I wouldn't start the car overnight to allow the RTV to dry without possibly blowing out, and when you're driving for the first time you'll probably notice smoke for a couple days from the rtv heating up..... I recommend not using rtv or gaskets till you're done with all projects for the year otherwise you'll be going through alot of gaskets very quickly..... this won't be an issue for me in the forseeable future as I'll be converting all the joints from the DP's to the H-pipe to V-bands :3

ALSO if the flanges are soo warped that even composite gaskets with rtv can't seal them, maybe it would benefit you to sand them flat with a belt sander or similar equipment?
