The biggest reason for a neutral switch on a stick is to dis-able cruise control if shifted to neutral.

The Auto ECU program will send a 15 degree timing signal in Neutral and 25 degree's in gear. If you ground pin 44 you will get a neutral signal to your ECU and you will get 15 degree's base timing, but your VTC will not work and it will kill your low end.
If you do not hook up your Neutral switch, your better off leaving pin 44 open to allow the VTC to work, with a auto ECU you would set your base timing at 25 in that configuration.

I would suggest running a stick program and connecting the neutral switch properly.
Auto loads are different than stick and require different programming.
