Just a guess here, but this sounds like you're installing a FMIC, correct.
It would have been good to mention that from the get go.
Yes, it's going to be a task to incorporate a dual pop into the equation with a FMIC.
A search would have revealed that ahead of time.
Your option at this point is to have that same person who made your custom IC piping now make you custom piping to run your pop filters to where the SMIC's are supposed to be.
Or,
there have been a creative few who were able to incorporate the dual intake behind their FMIC but IMO that's not a very wise choice as the intake will now receive warmed air after it passes through the FMIC = poorer performance.
As mentioned previously, get rid of the fad'ish FMIC idea and go to a good set of SMIC's (Ash massives, Bell, T0M, Z1, etc) and then you can incorporate your Dual intake without issues.
