I'd say in high boost (20+psi) situations the silicon hoses will flex more than a steel pipe....but I doubt there is a large effect on the engine dynamics. In terms of heat exchange well it's a moot point. Even if there is some insulating advantage to silicon over steel, you're only replacing a small segment of the intake tract. If you're really concerned you'd be better off to use a thermal wrap on the cold side of the entire intercooler pipe.
