For the same core, would normally be superior on a system basis due to the loss factor you discussed. In my experience usually when a two pass HX design is used it is due to packaging/size considerations which I believe is the main bennefit to two pass Ash is stating. In any case the double core heat transfer is roughly twice that of the single core regardless of the flow design.
