Message clocking the driveshaft is more to keep a driveshaft with 2 U-Joints in phase with one another. TT driveshafts only have one U-joint in the middle with a CV joint at the diff, so I don't think it matters. Not sure how the NA is configured.

In short, I think the FSM is incorrect in regards to marking the position of the DS relative to the diff flange. Clocking it won't matter imho. If the CV joint was replaced by a u-joint, then yes I believe it would matter.

I think driveline angles on either side of the CSB are something to check. Have you checked your transmission mount?
